Complete Genome Sequence of Halorubrum Pleomorphic Virus 8 ↗

Pleomorphic archaeal viruses are widespread and abundant in hypersaline environments and beyond. Still, a relatively low number of isolated and described species are available for this viral group. Here, we present the complete genome sequence of Halorubrum pleomorphic virus 8 (HRPV-8), which was previously isolated from the Samut Sakhon solar saltern, Thailand, on a Halorubrum species. The HRPV-8 genome was assembled into a circular 10,824-bp-long contig with a GC content of 63.2%. The genome was predicted to encode 12 proteins, including a VP4-like spike protein, which is a hallmark of pleom

A protective hybrid protein vaccine informed by mapping major histocompatibility class II epitopes in Cryptococcus neoformans chitin deacetylases that stimulate CD4 + T-cell responses ↗

ABSTRACT Infections due to Cryptococcus species are estimated to cause over 100,000 deaths a year. No cryptococcal vaccines are approved for human use. We have shown that vaccine formulations consisting of C. neoformans chitin deacetylase 2 (Cda2) and Cda1 adjuvanted with Cationic Adjuvant Formulation 01 (CAF01) protect mice against experimental cryptococcosis by a mechanism dependent upon CD4 + T cells. Here, using overlapping peptide libraries, we mapped epitopes in Cda2 and Cda1 that stimulated interferon-gamma (IFNγ) release from splenocytes of C57BL/6 and DR4 mice immunized with these pro…

Characterization and phylogenetic analysis of the complete mitochondrial genome of Gomphus clavatus (pers.) Gray, 1821 ↗

The mitochondrial genome of G. clavatus was sequenced, assembled, and annotated in this study. The complete mitochondrial genome is a circular molecule of 85,207 bp, with a GC content of 28.50%. The overall nucleotide composition is asymmetric, with A (35.30%) and T (36.21%) being more prevalent than G (14.81%) and C (13.69%). It encodes a total of 62 genes, including 15 core protein-coding genes (PCGs), 2 rRNA genes (rns and rnl), 25 tRNA genes, 19 intron-encoded open reading frames (ORFs), and 1 free-standing ORF. A total of 16 introns were identified within the genome. A phylogenetic tree w…

SPRIZ (CCDC127) protein conserved in deuterostome animals is a rigid OMM–IMM tether that locally sets mitochondrial IMS volume ↗

The double-membrane nature of mitochondria generates an intermembrane volume through which ions, reactive oxygen species, and metabolites must flux to reach the matrix or cytosol, but whether this volume is a genetically specified structure remains unknown. We identify SPRIZ (spatial regulator of the intermembrane zone), the product of Ccdc127 , a gene conserved across deuterostome animals. SPRIZ assembles into an ∼18-nanometer homodimeric tether anchored in the outer mitochondrial membrane (OMM) and inserted into the inner mitochondrial membrane (IMM) through vertebrate-specific hydrophobic l…

Genome-Wide DNA Methylation Sequencing Identifies Methylation-Associated Genes Related to Porcine Skeletal Muscle Fiber Diversity ↗

Alterations in skeletal muscle fibers are closely linked to human diseases, yet the mechanisms by which DNA methylation drives muscle fiber diversity remain unclear. Here, we performed whole-genome bisulfite sequencing (WGBS) to generate single-base-resolution DNA methylomes of fast-twitch biceps femoris (Bf) and slow-twitch soleus (Sol) muscles and integrated transcriptomes to reveal associations between DNA methylation and gene expression. The global methylation level in skeletal muscle averaged 4.22%, with context-specific rates of 70.0% (CG), 1.16% (CHG), and 1.12% (CHH). The distribution…

HDOCK-Multimer: improved structure prediction of large protein complexes by integrating docking and combinatorial assembly ↗

Accurate prediction of large protein assembly structures is crucial for understanding biological processes, yet remains a challenge for end-to-end approaches such as AlphaFold owing to their large size and intricate multi-chain interactions. Docking methods can handle large proteins, but suffer from the huge combinatorial binding space of multiple chains. Assembly methods offer an alternative way, but critically rely on the quality of predicted subcomponents. Here we present HDOCK-Multimer (HDM), a framework that integrates docking and combinatorial assembly for structure prediction of large p…

CRISPR‐Scan: Cas13a Mismatch Tolerance Enabled Ultra‐Multiplexed Detection of Same‐Site Indels in Acute Myeloid Leukemia ↗

ABSTRACT Detection of gene mutations related to acute myeloid leukemia (AML) is crucial for its early diagnosis, personalized treatment, and recurrence monitoring. However, accurate detection of diverse mutations occurring at the same locus remains technically challenging. The CRISPR/Cas system, with its unique programmable nucleic acid recognition capabilities, provides a promising solution. Here, we elucidated that CRISPR/LwaCas13a is tolerant to consecutive substitutions but highly sensitive to insertions or deletions (indels) at specific positions of the spacer sequence, enabling rational…

Whole-genome sequencing reveals inter-household networks of gut-colonising ESBL-producing Escherichia coli in two rural Malawian districts ↗

Abstract Infection with extended-spectrum beta-lactamase-producing Escherichia coli (ESBL-Ec) is a global health concern that disproportionately affects sub-Saharan Africa. Gut mucosal colonisation is thought to precede invasive infection. Understanding ESBL-Ec colonisation and transmission across communities is therefore essential. Here, we investigate the genomic epidemiology and spatial structure of 159 gut-colonising ESBL-Ec isolates from the faeces of 211 people in two rural Malawian villages using longitudinal sampling (2023–24), whole-genome sequencing and household mapping. Colonisatio…

PTM-PAL Pipeline: A Python Web Platform of Integrative Scoring System for Assessing the Functional Impact of Protein S-Palmitoylation ↗

S-palmitoylation is a reversible lipid modification that can alter protein localization, stability, interactions and signaling, but detection of a modified cysteine does not establish its functional importance. Post-translational Modification-Palmoylation Pipeline(PTM-PAL) is a web-accessible workflow for prioritizing candidate S-palmitoylation sites and modification configurations for functional follow-up. It integrates site-specific evolutionary context and UniProt annotation, paired wild-type and palmitoylated structural models, local protein-body solvent-accessible surface-area remodeling,…
