Earlier sources: Biotechnology

This science thread follows biotechnology through original research, public projects, and source reports. Read the evidence below to see which developments are represented in SYMTRI’s archive.

SYMTRI organizes observations from public sources into a living map. Connections reflect shared subject matter; they do not establish causation or endorse a source.

230 classified signals in the fourteen-day window. These counts include signals awaiting readable evidence.

Earlier sources

Up to ten sources with readable evidence, ordered by their feed timestamp. These archive sources can be older than the live fourteen-day window. This list is a sample, not a measure of total activity. Dates distinguish paper publication, repository creation, model/dataset activity, Hacker News posts, and KEV catalog additions. “First archived” records when SYMTRI first stored the signal.

Pyroglutamyl peptide–rich rice protein hydrolysate restores cecal N -acetyl amino acids in high-fat-diet–fed rats, outperforming short-chain fatty acids as early microbial markers ↗

Abstract Pyroglutamyl-leucine (pyroGlu-Leu) is a food-derived modified peptide known to modulate the gut microbiota. This study examined the effects of orally administered rice protein hydrolysate (RPH) containing pyroGlu-Leu in rats fed a 45% high-fat diet that induced mild dysbiosis without obesity or severe liver dysfunction. In addition to short-chain fatty acids (SCFAs), several N-acetyl amino acids (NAAAs) were detected in cecal contents. The high-fat diet significantly decreased both SCFAs and NAAAs, whereas administration of RPH or synthetic pyroGlu-Leu restored the levels of NAAAs des…

Multi-locus genome-wide association study reveals the genetic architecture of kernel fat content in maize ↗

Kernel fat content (KFC) is a key determinant of oil quality and nutritional value in maize, yet the genetic architecture underlying its natural variation remains incompletely understood. Here, we performed a genome-wide association study (GWAS) using 239 maize inbred lines genotyped with 1.25 million single nucleotide polymorphisms (SNPs), applying six complementary statistical models: MLM, MLMM, FarmCPU, BLINK, SUPER, and 3VmrMLM. KFC exhibited substantial phenotypic variation across the three environments, ranging from 5.48% to 8.72%, with a broad-sense heritability (H²) of 0.81. In total,…

Protocol for genome-wide differential methylation using long-read DNA sequencing in the cortex of a mouse model of Alzheimer’s disease ↗

Third-generation sequencing enables direct detection of genome-wide 5-methylcytosine without bisulfite conversion. Here, we present a protocol for generating long-read DNA sequencing from mouse cortex and performing genome-wide differential methylation analysis. We describe steps for high-molecular-weight DNA extraction, data generation, and downstream analysis. We demonstrate the workflow in the App NL-G-F mouse model of amyloid pathology and provide a reproducible pipeline that links modified-base BAM (modBAM) files to annotated differentially methylated regions and functional enrichment res…

The relationship between lean mass and protein intake in females of African and East Asian descent ↗

Low lean mass (LM) is associated with increased cardiometabolic disease risk and increased injury risk. Protein (PRO) intake is an important strategy to build and maintain LM. There is limited data quantifying PRO intake and evaluating the association between PRO intake and LM in non-athletic, young adult, female populations, and even less in females of color. The purpose of this study was to characterize PRO intake and evaluate the association between PRO intake and LM in females of color. Eighty-five females of African ( n = 42) and East Asian ( n = 43) descent (Age: 22.5 ± 3.8 yrs, BMI: 23.…

The proteasome and ERAD pathways can regulate hepatitis E virus pORF1 proteostasis and genome replication ↗

Hepatitis E virus (HEV) is a major cause of acute viral hepatitis, with an estimated 20 million human infections annually. Its diverse host range presents a significant zoonotic threat, yet the molecular mechanisms underpinning HEV-host interactions remain poorly characterised. Here, we used transposon-based insertion screening of the HEV pORF1 polyprotein to identify a novel region within the viral PCP domain that permits HA-epitope insertion, enabling the first epitope tagging of this domain. Combined with V5 tagging of the hypervariable region (HVR), this approach enabled the generation of

Genome reduction increases endosymbiont sensitivity and promotes mutualism evolution ↗

Endosymbiosis is a major source of biological innovation, enabling hosts to explore new ecological niches. While genome reduction in endosymbionts is well documented, its impact on the evolutionary transition from parasitism to mutualism remains unclear. Regulatory genes are lost disproportionately as bacterial genomes shrink, as we confirm in endosymbiont-containing lineages. We therefore model metabolic competition between hosts and endosymbionts, representing endosymbiont genome size by the number of independently regulated sets of reactions. In our simulations, hosts that grow poorly alone

Porcine epidemic diarrhea virus Whole-Genome Diversity Reveals Divergence of Contemporary Populations in the United States ↗

Porcine epidemic diarrhea virus (PEDV) was introduced into the United States (USA) in 2013 and has circulated ever since. PEDV causes significant losses in the swine industry, with the greatest impact observed during the first years following its introduction into the country. However, the evolutionary dynamics of the virus remain underexplored. Recently, analyses of the Spike protein subunit S1 suggested that the PEDV population currently circulating in the USA represents a fraction of its historical diversity and comprises only two clades restricted to specific geographic regions. These obse

A quick and efficient method enabling lncRNA functional studies in the marine diatom Phaeodactylum tricornutum using a multiplexed CRISPR-Cas9 editing approach ↗

Background: Long non protein coding (lnc)RNAs are ubiquitous transcripts known to be major regulators of cellular processes in eukaryotes. In diatoms, specific lncRNA expression is tightly correlated to nutrient fluctuations, which suggests function, but their biological relevance remains to be established. In order to fill this knowledge gap, we sought to design a protocol to generate diatom lncRNA knockout mutants by CRISPR-Cas9 enabling subsequent functional studies to shed light into their mechanistic roles. Since lncRNAs do not contain open reading frames that can be targeted by point mut

Genome-scale mapping of plant transcription factor effector domains reveals conserved regulatory principles across eukaryotes ↗

Eukaryotic life spans species that diverged over a billion years ago, yet our molecular view of gene regulation remains heavily skewed toward Opisthokonta model systems, particularly yeast and humans. The degree to which the protein features governing transcriptional regulation are conserved across eukaryotes or have diversified within individual eukaryotic supergroups remains unresolved. To provide a distinct evolutionary reference point, we used a massively parallel reporter assay in plant cells to identify transcriptional effector domains and define their sequence constraints, measuring ~26

Anvaya: phylogenomic analysis of chromosome fusion-and-mixing characters and detection of shared whole-genome duplication ↗

Chromosome-scale conservation of gene linkage (macrosynteny) provides phylogenetic characters largely independent of sequence data. Fusion of ancestral linkage groups, and especially the subsequent interspersion (mixing) of their genes, is argued to be effectively irreversible, and such synapomorphic events have been used to resolve deep, contentious nodes. I present Anvaya, a dependency-light, open-source toolkit of two Python programs with companion threshold-calibration tools which takes reciprocal-best-hit (RBH) synteny data directly to a phylogenetic analysis that codes fusion and mixing

How to assess evidence about Biotechnology

Check each original source for its methods, release status, limitations, and supporting data. A repository announcement, a preprint, and a published study provide different kinds of evidence. SYMTRI’s subject classification helps discovery; it does not independently validate the source’s claims.
