Earlier sources: Biotechnology
This science thread follows biotechnology through original research, public projects, and source reports. Read the evidence below to see which developments are represented in SYMTRI’s archive.
SYMTRI organizes observations from public sources into a living map. Connections reflect shared subject matter; they do not establish causation or endorse a source.
Open in the map ↗231 classified signals in the fourteen-day window. These counts include signals awaiting readable evidence.
Earlier sources
Up to ten sources with readable evidence, ordered by their feed timestamp. These archive sources can be older than the live fourteen-day window. This list is a sample, not a measure of total activity. Dates distinguish paper publication, repository creation, model/dataset activity, Hacker News posts, and KEV catalog additions. “First archived” records when SYMTRI first stored the signal.

Niche-dependent epistasis within the cancer genome shapes metastatic fitness ↗
Epistasis, the genetic interaction between loci, directs non-additive genotype-to-phenotype outcomes. Within a multicellular organism, how the tissue niche (E) shapes gene-by-gene epistasis (G×G) and its phenotypic consequences remains poorly studied. Using tumor lung metastasis as an experimental model, we mapped G×G×E through combinatorial CRISPR perturbation coupled with depletion of defined host myeloid populations in mice. The metastatic niche first selects disseminated tumor cells on G×G epistatic fitness, then drives transcriptome convergence regardless of genotype. Removing anatomicall

Unlocking the Regulatory Genome by ARGUS: An Evidence-Constrained Agentic Framework for Interpreting Single Nucleotide Variants ↗
Over 90% of disease-associated variants from genome-wide association studies fall in noncoding regulatory regions, yet their functional interpretation remains a central open problem in genomic medicine. Large language models prompted to interpret such variants routinely hallucinate transcription factor (TF) binding changes, fabricate experimental support, and assign biological significance to statistically negligible signals. We present ARGUS (Agentic Regulatory Genomics for an Uncertainty-aware Scientist), which strictly separates deterministic biological computation from LLM-mediated reasoni…

Whole-Genome Characterization of Pediatric Urinary E. coli Isolates from a Tertiary Care Pediatric Hospital in Guayaquil, Ecuador: Identification of the High-Risk ST1193 Clone ↗
Background: Escherichia coli is a leading cause of urinary tract infections (UTIs) in children, and increasing antimicrobial resistance complicates empirical treatment. However, genomic information on pediatric urinary E. coli associated with urinary tract infection in Ecuador remains limited. Objective: This exploratory study analyzed four E. coli isolates obtained from urine samples of pediatric patients at a tertiary hospital in Guayaquil, Ecuador. Methods: Whole-genome sequencing (WGS) was performed to determine sequence types (STs), serotypes, antimicrobial resistance genes (ARGs) virulen…

A Hybrid Ligand- and Structure-Based Drug Design Invoked through Square Attention in Protein–Ligand Transformer ↗
Abstract Computer-aided molecular design based on evaluation of protein–ligand (PL) binding affinity is important for accelerating drug discovery. A deep-learning model for natural language processing (NLP) involving an attention mechanism (i.e., Transformer) is expected to improve the PL-affinity evaluation along with clarifying amino acid residues and ligand atoms that are responsible for molecular interactions. However, the original attention (i.e., a scaled dot-product with row-wise Softmax normalization) is an adapted method for relationships between homogeneous inputs (e.g., two sentence…

Genome instability goes mobile: damaged DNA transfer between human cells ↗
In a recent study published in Cell , Maurais and colleagues 1 identify a new dimension of genome instability heritability between human cells. The paper’s central message is striking: genomic instability generates cytoplasmic micronuclei and chromosome fragments, direct cell-cell contact enables their transfer, and transferred DNA can persist, function, and confer heritable phenotypic traits, including drug resistance.

CRISPR dependency profiles distinguish pediatric from adult cancer cell lines via explainable machine learning: Identification of GPX4 and proliferative genes as therapeutic targets ↗
Abstract Pediatric and adult cancers diverge profoundly in their molecular architecture, yet whether these differences extend to genome-scale genetic dependencies remains poorly characterized, with prior studies examining single subtypes or individual algorithms rather than a systematic, interpretable comparison. To address this gap, we tested whether Clustered Regularly Interspaced Short Palindromic Repeats (CRISPR)-Cas9 loss-of-function dependency profiles can discriminate pediatric from adult cancer cell lines, and applied explainable artificial intelligence (XAI) to identify the genes driv…

Three-dimensional genome organisation reveals spatially insulated outlier chromosomes in Ostreococcus tauri ↗
Abstract Marine picoeukaryotes of the order Mamiellales possess some of the most compact genomes among free-living eukaryotes, yet each species maintains two “outlier chromosomes” containing regions of markedly lower GC content. These regions have been recognised since the first Mamiellales genome was sequenced nearly two decades ago, but whether they occupy a distinct spatial compartment within the nucleus has remained unknown. Here, we report the first chromosome conformation capture (Hi-C) analysis of Ostreococcus tauri , the smallest known free-living eukaryote, and show that its outlier r…

The chromosomal genome sequence of Pione sp. (Clionaida: Clionaidae) and its associated microbial metagenome sequences ↗
We present a genome assembly from a specimen of Pione sp. (Porifera; Demospongiae; Clionaida; Clionaidae). The genome sequence has a total length of 149.53 megabases. Most of the assembly (92.8%) is scaffolded into 19 chromosomal pseudomolecules. The mitochondrial genome has also been assembled, with a length of 19.5 kilobases. From the metagenome data, we recovered seven bins, of which one was a high-quality metagenome-assembled genome (MAG) affiliated with uncultured “ Candidatus Puniceispirillum” sp. (SAR116 clade, Alphaproteobacteria).

Draft genome sequence of Exiguobacterium sp. strain HSB13, a thermophilic bacterium isolated from a terrestrial hot spring in Algeria ↗
ABSTRACT Exiguobacterium sp. HSB13 is a moderately thermophilic bacterium isolated from an Algerian hot spring. Its genome comprises 3,238,983 bp assembled into 62 contigs and encodes 3,284 protein-coding genes, with a GC content of 47.06%. Genome analysis suggests a genomic potential for exopolysaccharide biosynthesis and biofilm formation.

Protein–Protein Interface Residue Prediction by Integrating Protein Language Representations and Structural Graph Attention ↗
Abstract Accurate residue-level prediction of protein–protein interaction interfaces is important for elucidating molecular recognition mechanisms and guiding targeted drug design. However, interface residues are relatively sparse and governed by complex spatial dependencies, making their accurate identification challenging. In this study, we developed EvoStruct-GAT, a multimodal graph attention model based on the PDBbind v2020.R1 data set. To reduce information leakage arising from sequence homology, receptor and ligand sequences were clustered independently, and the resulting clusters were u…

How to assess evidence about Biotechnology
Check each original source for its methods, release status, limitations, and supporting data. A repository announcement, a preprint, and a published study provide different kinds of evidence. SYMTRI’s subject classification helps discovery; it does not independently validate the source’s claims.
