Earlier sources: Biotechnology

This science thread follows biotechnology through original research, public projects, and source reports. Read the evidence below to see which developments are represented in SYMTRI’s archive.

SYMTRI organizes observations from public sources into a living map. Connections reflect shared subject matter; they do not establish causation or endorse a source.

234 classified signals in the fourteen-day window. These counts include signals awaiting readable evidence.

Earlier sources

Up to ten sources with readable evidence, ordered by their feed timestamp. These archive sources can be older than the live fourteen-day window. This list is a sample, not a measure of total activity. Dates distinguish paper publication, repository creation, model/dataset activity, Hacker News posts, and KEV catalog additions. “First archived” records when SYMTRI first stored the signal.

Beyond gene ends: The expanding roles of transcription termination in genome stability and cellular homeostasis ↗

Gene expression is determined by the right region and at the right time to shape a cellular function. To understand the landscape of gene expression, large-scale transcriptomic analyses for transcription start sites (where to start) have been employed. However, transcription termination sites (where to stop) and the regulatory mechanisms involved remain largely unclear. Recent studies with state-of-the-art technologies have revealed that RNA polymerase II (Pol II) termination sites are not exact gene ends, but rather within broad downstream-of-gene (DoG) regions. Restriction of DoG transcripti…

PNBind : Prediction of Nucleic Acid‐Binding Sites Using Protein Structure and Protein Language Models ↗

Accurate prediction of nucleic acid-binding sites is essential for understanding protein function and facilitating drug discovery. However, current computational methods are limited by single-layer language model representations, Cα point clouds that discard local-frame geometry, and feature fusion in which high-dimensional sequence embeddings overshadow weaker evolutionary and structural signals. Here, we present PNBind, a multimodal deep learning framework that leverages protein language models, evolutionary information, and three-dimensional structural features via a geometric vector percep…

Visual and Equipment-Minimized Detection of Avian Metapneumovirus Subtype C by RT-RPA-CRISPR/Cas12a Coupled with Lateral Flow Dipstick ↗

Avian metapneumovirus (aMPV) is the main etiological agent of turkey rhinotracheitis, causing respiratory distress and economic losses in turkeys. While its impact in broilers and laying hens is relatively limited, aMPV subtype C (aMPV/C) is an important pathogen in ducks and waterfowl, leading to respiratory distress and severe egg-drop syndrome. To overcome the limitations of current diagnostics, such as heavy reliance on laboratory infrastructure and prolonged turnaround times, we established a rapid detection assay integrating recombinase polymerase amplification (RPA) with CRISPR/Cas12a a…

Genome-wide synthetic lethality screen of Bam complex-associated genes in Escherichia coli ↗

Abstract Biogenesis of the bacterial outer membrane is key to bacterial survival and antibiotic resistance. Central to this is the β-barrel assembly machine (Bam) complex and its associated chaperones, which are responsible for transport, folding and insertion of outer membrane proteins (OMPs). The Escherichia coli Bam complex is composed of two essential subunits, BamA and BamD, and three non-essential accessory lipoproteins, BamB, BamC and BamE. Optimal Bam function is further dependent on the non-essential periplasmic chaperones DegP, Skp and SurA. Despite intensive study, the specific func…

Heterochromatin protein 1α acts as an essential stabilizer of chromatin packing domains ↗

Background: : The spatial organization of the human genome emerges from an enzyme-guided self-assembly process in which chromatin has a bidirectional relationship with transcription. Central to this architecture are chromatin packing domains, 50-200 nm structures exhibiting mass-scaling behavior. Nascent domains arise through transcription and cohesin/CTCF-mediated loop extrusion, while their maturation depends on conditions that permit differential access of epigenetic enzymes to their dense cores and continuously lower density periphery, resulting in the accumulation of heterochromatic marks

Development of a CRISPR-Cas12a Assay for Detection of the P nimB G Mutation Associated with Heme-Dependent Metronidazole Resistance in Clostridioides difficile ↗

Objective Heme-dependent metronidazole (MTZ) resistance has emerged in Clostridioides difficile and is primarily mediated by a T-to-G single-nucleotide polymorphism (SNP) in the promoter of nimB (P nimB G ). We aimed to develop a CRISPR-Cas12a-based assay for rapid detection of the P nimB G mutation associated with MTZ resistance. Methods A series of primers and CRISPR RNAs (crRNAs) were designed and optimized to identify the most effective combination for discriminating between P nimB G (MTZ-resistant) and P nimB T (MTZ-susceptible) alleles. Detection was evaluated by visual fluorescence usin

GWIscan: an automated pipeline for genome-wide identification and in silico characterization of gene families ↗

Abstract Background Gene families defined by a conserved domain are surveyed genome-wide as a first step toward functional characterization. Such surveys typically identify candidates using BLAST or profile HMM searches, often complemented by InterPro domain analysis, and then characterize them further using computational approaches. These approaches can be used independently or in combination, and the choice of method and parameters varies between studies. Existing pipelines automate parts of this workflow, but they do not fully support combining multiple search strategies, detailed character

Lectin gene families in Medicago truncatula: genome-wide identification, in silico characterization, and expression under rhizobial symbiosis and drought stress ↗

Abstract Background Lectins have established roles in plant development, host-pathogen interactions, and stress responses. Medicago truncatula (Mt) is a model plant used to study legume biology, including rhizobial and mycorrhizal endosymbioses and stress responses, yet no genome-wide identification of lectin gene families has been reported. The recent NCBI RefSeq annotation of the Mt genome provides a non-redundant gene set suited to this analysis. Results A total of 302 lectin genes were identified across 8 of the 12 established plant lectin families, with GNA the most abundant family follow

Genomic characterization and phylogenomic placement of AP66, an Acinetobacter pittii ST640 metagenome-assembled genome recovered from a human stool-derived mixed culture in Nigeria ↗

Acinetobacter pittii , a member of the Acinetobacter calcoaceticus-baumannii complex, is increasingly recognized as an opportunistic pathogen with substantial genomic and ecological diversity. Although its genomic representation has expanded considerably, human-associated genomes from sub-Saharan Africa remain comparatively underrepresented. We characterized A. pittii AP66, a high-quality metagenome-assembled genome (MAG) recovered from a stool-derived mixed bacterial culture during diagnostic investigation for enteric pathogens in Nigeria. The AP66 genome comprised 3.79 Mb across 67 contigs a…

Earth-observation variables identify temperature-centered protein-family covariation across macroalgal genomes ↗

Macroalgal genome-environment associations are difficult to separate from lineage, geography, and uneven genome quality. We describe nine Arabian Gulf genomes and analyze them with 117 published genomes (126 total). We tested protein family (Pfam) profiles against 13 Google Earth Engine variables. Of 87,123 tests, 84 met global Benjamini-Hochberg q < 0.05, and 49 pairs across 30 Pfams retained selected-family q < 0.05 with discovery-consistent direction in all seven post hoc specifications; all 13 pairs meeting global Bonferroni p < 0.05 were retained. The 49 pairs comprised 43 sea surface tem…

How to assess evidence about Biotechnology

Check each original source for its methods, release status, limitations, and supporting data. A repository announcement, a preprint, and a published study provide different kinds of evidence. SYMTRI’s subject classification helps discovery; it does not independently validate the source’s claims.
