Gap-free near-T2T genome assembly of Digitalis lanata enables complete enzymatic production of digoxigenin ↗
Abstract Digoxigenin is the aglycone precursor of digoxin, a clinically important cardiotonic drug whose steroid scaffold is substituted with C12 β and C14 β hydroxyl groups and bears a characteristic C17 butenolide ring. Despite its longstanding clinical importance, the biosynthetic pathway leading to digoxigenin has remained largely unresolved. Here, we report the first gap-free near-telomere-to-telomere genome assembly of Digitalis lanata and construct an engineered enzymatic cascade for digoxigenin synthesis. Through comparative genomics, biosynthetic gene cluster analysis, transcriptome c

Haplotype-resolved PacBio HiFi genome assemblies of the olive cultivar ‘Picual’ ↗
Abstract We present a chromosome level genome assembly for Olea europaea L. cultivar ‘Picual’, as well as the two corresponding haplotypes, obtained using PacBio HiFi sequencing. Four SMRT Cells were used for sequencing, resulting in a 35.5× sequencing depth. The consensus genome displayed a total assembly length of 1.24 Gbp, with an N50 value of 45.8 Mbp, an L50 of 11, and a largest scaffold of 91.4 Mbp. BUSCO (v5.8.2) analysis show a good conserved gene completeness (97.9%), with only 1.0% missing and 1.1% fragmented genes out of the 2,326 conserved eudicot genes analyzed. Regarding the hapl

A transcriptomic readout of chromosomal instability reveals genome-stress states beyond proliferation in colorectal cancer ↗
Abstract Background. Chromosomal instability (CIN) is a defining feature of colorectal cancer (CRC), yet its quantification is limited by the availability of DNA copy-number data, and most existing expression-based CIN signatures largely recapitulate proliferation. We aimed to develop and validate a DNA copy-number-anchored transcriptomic index that measures CIN itself. Methods. A DNA-level CIN_index was built in TCGA-COAD by integrating copy-number breakpoint burden, fraction of genome altered and arm-level gain/loss events (PCA). A 38-gene mRNA-CIN model was derived by WGCNA and XGBoost/Boru

Portable CRISPR/Cas12a-Based Aptasensor System for Point-of-Care Detection of Cytokine Tumor Necrosis Factor-Alpha (TNF-α). ↗
Tumor necrosis factor-α (TNF-α) is an important inflammatory cytokine whose rapid and quantitative detection is essential for disease diagnosis and monitoring. However, conventional methods are often limited by bulky instrumentation and are not well suited for analysis in complex biological environments. Herein, a portable CRISPR/Cas12a-based aptasensor system was developed for detection of TNF-α by integrating aptamer recognition, Cas12a trans-cleavage signal amplification, and a miniaturized fluorescence detection device. An aptamer for TNF-α was designed to regulate the accessibility of the

ZNF292 mutations impair RNA and protein biosynthesis defining an adverse prognostic subset in early-stage chronic lymphocytic leukemia. ↗
ZNF292 alterations are recurrently detected in patients with chronic lymphocytic leukemia (CLL), occurring in 3%-6% of patients as mutations and in 2% as 6q deletions. Although preliminary evidence suggested an independent prognostic role for ZNF292 mutations, their specific clinical relevance in early-stage CLL and the underlying biological mechanisms remain poorly defined. 488 CLL patients were analyzed using targeted Next-Generation Sequencing (NGS) to characterize the landscape and clinical significance of ZNF292 mutations. CRISPR/Cas9-genome editing was employed to introduce the most prev

Identifying adaptive variation in spatially structured populations using low-coverage whole-genome sequencing data. ↗
Successful implementation of evolutionary programs to rescue climatically threatened species requires identification of adaptive variation. Although many genotype-environment association methods have been successful in identifying adaptive variation, current approaches can be improved in two important aspects. First, most existing methods do not account for genotype uncertainty in widely available low-coverage whole-genome sequencing data. Researchers often restrict analysis to loci for which genotypes can be inferred reliably or call the most probable genotype, allowing the use of genotype-ba

OncoCRISPRDB: an integrated platform for CRISPR screening data analysis in cancer research ↗
Clustered Regularly Interspaced Short Palindromic Repeats (CRISPR) screening has become an essential tool for systematically deciphering gene functions in cancer. However, the multidimensional data generated by this approach pose major challenges for data integration and in-depth analysis. The field lacks a platform that can uniformly integrate CRISPR screening resources while also providing customizable analytical workflows. To address this gap, we developed OncoCRISPRDB to enable the systematic integration of CRISPR screening data and support multiscale biological interpretation. To achieve…

Genome-Wide Identification of the Caffeoyl Coenzyme A 3-O-Methyltransferase Family Genes and Their Role in the Lodging Resistance of Wheat (Triticum aestivum L.) ↗
As an enzyme, Caffeoyl coenzyme A 3-O-methyltransferase (CCoAOMT) plays a crucial role in lignin synthesis. In this study, we identified 21 TaCCoAOMTs in the wheat genome and, based on phylogenetic analysis, categorized them into four primary groups. TaCCoAOMTs within the same branch exhibited exon–intron structures and motif compositions similar to one another. Collinearity analysis showed that both segmental and tandem duplication contributed to the expansion of the TaCCoAOMT family in wheat. Several cis-elements associated with “growth and development” and “phytohormone response” were found…

PIAS1 circRNA-translated novel protein inhibits NF-κB signaling pathway by promoting the nuclear translocation of TAB2 and impedes pyroptosis in colon cancer ↗
Colon cancer (CC) is one of the most prevalent malignant tumors and is associated with a poor prognosis. Pyroptosis plays an important role in colon cancer. However, the specific regulatory mechanisms require further exploration. Previous studies have confirmed the association between PIAS1 and NF-κB signaling pathway. Notably, the link between PIAS1 and pyroptosis has not been reported. Circular non-coding RNAs (circRNAs) play a crucial role in cancer progression and the proteins encoded by circRNAs often substitute for host genes and play a significant role in the progression of cancer. The…
