Earlier sources: Biotechnology

This science thread follows biotechnology through original research, public projects, and source reports. Read the evidence below to see which developments are represented in SYMTRI’s archive.

SYMTRI organizes observations from public sources into a living map. Connections reflect shared subject matter; they do not establish causation or endorse a source.

230 classified signals in the fourteen-day window. These counts include signals awaiting readable evidence.

Earlier sources

Up to ten sources with readable evidence, ordered by their feed timestamp. These archive sources can be older than the live fourteen-day window. This list is a sample, not a measure of total activity. Dates distinguish paper publication, repository creation, model/dataset activity, Hacker News posts, and KEV catalog additions. “First archived” records when SYMTRI first stored the signal.

The protein kinase IKK epsilon shapes the melanoma tumor microenvironment by modulating angiogenesis and the T-cell immunity ↗

BACKGROUND: Inhibitor of nuclear factor kappa-B kinase epsilon (IKKε) contributes to tumorigenesis and metastasis in various cancers. In melanoma, it is overexpressed and constitutively active. Inhibition of IKKε by either knockdown or pharmaceutical compounds reduce tumor progression by suppressing key molecular pathways within melanoma tumor cells. However, within the tumor microenvironment (TME), the role of this protein remains to be fully elucidated. METHODS: Multiplex immunohistochemistry was performed on human primary melanomas to assess IKKε expression in tumor and immune cell compartm…

Ethical decisions under uncertainty? Guidance for initiating first-in-human trials involving genome editing ↗

First-in-human studies involving gene transfer or genome editing give rise to complex uncertainties. There is a broad acknowledgment that the current scientific guidelines should be supplemented with ethical guidance, particularly with regard to decisions about whether to initiate such trials. As a first step toward this goal, we present a three-tiered conceptual framework that operationalizes ethical principles to provide researchers with guidance on this decision. In the first “diagnostic” step, researchers are invited to identify the drivers of uncertainty in their study and to collaborativ…

Source-Dependent Renal Effects of Commercial Protein Supplements: A 28-Day Study in Rats ↗

Background and Objectives: Commercial protein powders are widely consumed to increase dietary protein intake, yet whether their renal effects differ by protein source remains poorly characterized. The primary objective of this study was therefore to determine whether 28 days of administration of commercial whey, casein, soy or beef protein powder produces source-dependent renal histopathological injury in rats, with the total renal injury score as the primary outcome. Secondary objectives were to assess conventional renal function markers and the renal oxidative stress response. Materials and…

Mass and functionality based exergy analysis of different rapeseed protein production routes ↗

Rapeseed proteins are among the outstanding plant-based proteins due to their favorable interfacial functionality. This study evaluates the resource use of the most common rapeseed protein production routes – acidic precipitation, ultrafiltration and wet mild fractionation – using an exergy-based approach. The exergy consumption is normalized based on both product mass and protein functionality. Mass-based assessment indicates that the routes producing dry rapeseed protein concentrate exhibit relatively low exergy efficiencies (12.3 – 20.7%), mainly due to production of a single useful stream…

NetSyn: prokaryotic genomic context exploration of protein families ↗

Background . The growing availability of large prokaryotic genomic datasets presents an opportunity to discover new metabolic pathways and enzymatic reactions useful for industrial or synthetic biological applications. Efforts to identify new enzyme functions in this vast number of sequences cannot be achieved without bioinformatics tools and the development of new strategies. Standard methods for assigning a biological function to a gene are based on sequence similarity. However, complementary approaches rely on mining databases to identify conserved gene clusters (e.g., syntenies). In prokar…

Building an ‘epigenetic clock’: utilizing whole genome DNA methylation patterns to predict age in haddock, Melanogrammus aeglefinus ↗

Age-based population models are a gold standard approach to estimate stock size and sustainable catch recommendations for effective fisheries management. Traditional ageing by counting annuli on their ear stones (otoliths), is labor-intensive, lethal, and can be inaccurate for long-lived fishes. In this study, we present an accurate, non-lethal epigenetic clock method for predicting age in haddock, Melanogrammus aeglefinus , one of the most valuable commercial fisheries in the north Atlantic Ocean. Pectoral fin tissue ( n = 140 individuals) was collected during Fall 2022 and Spring 2023 bottom…

Whole-genome resequencing reveals genetic diversity, population structure, and selection signatures in tibetan yak ↗

The Tibetan yak is a keystone species in the Tibetan Plateau ecosystem. It serves as a vital source of livelihood for local herders and also represents a distinctive model for studying biological adaptation mechanisms to extreme high-altitude environments. The Xizang region harbors abundant genetic resources of yak. In recent years, superior genetic resources such as the Chawula yak (CWL), Jila yak (JL), and Niangya yak (NY) have been identified, showing unique germplasm characteristics. However, the genomic basis of their distinct genetic features and the differences among these populations h…

Genome-wide genetic overlap analysis of the genetic contribution shared between stroke and trouble falling asleep, with cross-ethnic validation ↗

Stroke is among the leading causes of death and disability. Trouble falling asleep is a common sleep-related problem. Epidemiological studies show a correlation, but the genetic mechanisms remain unclear. We combined large-scale GWAS summary statistics with clinical cohort data from an Asian population for validation, and used the MiXeR model to assess the polygenic overlap between the two traits. CondFDR/conjFDR analyses were used to identify novel loci, and then these were validated by multivariable logistic regression and TWAS. The results indicated that there was substantial overlap in pol…

Toward a minimal amino acid alphabet for protein design ↗

A bstract Proteins are built from 20 canonical amino acids. It is interesting to explore whether proteins can be formed from significantly reduced amino acid alphabets. Our bioinformatics survey of UniProt (more than 250 M sequences) revealed that proteins composed of reduced amino acid alphabets (< 10) are extremely rare among existing proteins. Next, we used computational protein design to design proteins composed of all 1,013 possible alphabets of 2-10 early amino acids (Ala, Asp, Glu, Gly, Ile, Leu, Pro, Ser, Thr, and Val). The length of all proteins was 100 amino acid residues. Small amin…

Exploiting Phase Partitioning of a Giant Trimeric Fibrous Protein Scaffold to Potentiate Chitinase-Driven Antifungal Activity. ↗

Recently, the relationship between phase-separation behavior and biological functions in both natural and artificial systems has garnered significant attention. An aqueous two-phase system (ATPS) composed of polyethylene glycol (PEG) and dextran (Dex), traditionally utilized for protein purification, has emerged as a model for liquid-liquid phase separation (LLPS). In this study, we found that Cstalk, a giant trimeric fibrous protein with a length of approximately 40 nm, preferentially partitions to the Dex-rich phase in PEG/Dex ATPS. Consequently, conjugation of a protein of interest (POI) to

How to assess evidence about Biotechnology

Check each original source for its methods, release status, limitations, and supporting data. A repository announcement, a preprint, and a published study provide different kinds of evidence. SYMTRI’s subject classification helps discovery; it does not independently validate the source’s claims.
