CRISPR-dCas13a-based electrochemical biosensor for sensitive detection of miR-331-5p as a potential biomarker of Parkinson's disease ↗

This study aimed to develop a CRISPR-dCas13a-based electrochemical biosensor as a proof-of-concept analytical platform for the sensitive and selective detection of miR-331-5p, which has been reported to be associated with Parkinson's disease. The biosensor was prepared by sequentially forming a self-assembled monolayer with 11-mercaptoundecanoic acid (MUA) on a gold electrode, functionalizing the surface with a generation-4 polyamidoamine (PAMAM-G4) dendrimer, immobilizing dCas13a, and assembling the target-specific sgRNA recognition complex. The electrode-modification steps were evaluated usi…

Genome-wide variant atlas of cucumber sex determination reveals line-specific molecular networks as a candidate resource for cucumber breeding ↗

Abstract Background Sex determination in cucumber ( Cucumis sativus L.) shapes yield, hybrid-seed production and breeding efficiency, yet most genomic studies have focused on single phenotypes or individual loci. A broader, integrative genomic comparison of cucumber lines representing contrasting sexual phenotypes is still lacking. Results We generated > 20 million 100-bp paired-end reads for each of five lines that represent a broad spectrum of contrasting cucumber sexual phenotypes - male (859), recessive gynoecious (2gg), dominant gynoecious (Gy3) and two independent hermaphrodites (2667, H…

Engineering a compact CgCas12n platform for efficient genome and base editing in mammalian cells ↗

Type V CRISPR-Cas12 systems evolved from transposon-encoded TnpB proteins, with type V-U4 nucleases (Cas12n) as evolutionary intermediates linking TnpB to larger type V effectors. Despite their compact size, most Cas12n orthologs, including Corynebacterium glutamicum Cas12n (CgCas12n), exhibit low genome-editing activity in mammalian cells. Here, we engineered CgCas12n using an arginine enrichment strategy, generating a variant with approximately 60-fold enhanced editing efficiency. Concurrently, we optimized the sgRNA scaffold to reduce its size without compromising activity. These improvemen…

Physics informed machine learning predicts binding free energy changes in protein-RNA complexes upon mutations ↗

Protein-RNA interactions are central to gene regulation, yet predicting mutation-induced changes in binding free energy (ΔΔG) remains difficult due to sparse, heterogeneous measurements and strong imbalance in mutation types. Here we present Pred-MutPRI, a physics-informed machine learning framework for ΔΔG prediction in protein–RNA complexes. We curated a unified dataset of experimentally measured ΔΔG values with standardized thermodynamic conventions, and introduced thermodynamic permutation (TP) to generate cycle-consistent training pairs that expand substitution-type coverage while reducin…

Protein–protein interaction network-based evaluation of lung cancer relevance and hub gene identification from in vitro crocidolite exposure signatures ↗

Abstract Objectives This study evaluated whether a protein–protein interaction (PPI) network-based approach can link in vitro exposure-induced gene expression signatures to human disease modules. Methods Crocidolite, a well-established lung carcinogen, was used as a model of inhaled dust. Human immortalized type I alveolar epithelial cells were exposed to five doses of crocidolite, and RNA sequencing was performed. 253 asbestos exposure-responsive genes showing dose-dependent responses were defined as a crocidolite module. Lung cancer-related proteins were compiled from OMIM, GWAS Catalog, Phe…

Methyl-donor inhibitors relax 3D genome structures to promote totipotent reprogramming ↗

The 3D genome safeguards cell identity while shaping developmental plasticity, yet its coordination with metabolism during cell fate transitions remains unclear. Here, we use a mouse totipotent stem cell induction system to dissect the role of methyl-donor metabolism in 3D genome remodeling and cell fate transitions. We show that inhibition of methyl-donor pathways enhances reprogramming toward a totipotent-like state and drives widespread relaxation of 3D genome architecture, characterized by reduced chromatin compaction and attenuated higher-order chromatin organization. Mechanistically, met…

Genome-Resolved Characterization of Stage-Associated Microbial Composition and Functional Potential During Spontaneous Ugba Fermentation ↗

Ugba, a traditional alkaline-fermented condiment produced from African oil bean seeds (Pentaclethra macrophylla Benth.), remains poorly characterised at genome resolution. This study characterised a single spontaneous ugba fermentation using genome-resolved shotgun metagenomics across Early (0-24 h), Mid (48-96 h), and Late (120-144 h) composite stages. Thirty metagenome-assembled genomes (MAGs) were recovered and grouped according to their temporal abundance patterns. The Early-stage retained MAG population was dominated by Bacteroidota-associated MAGs, which exhibited the highest carbohydrat

The chromosome level genome of the Blueberry Stem Gall Wasp, Hemadas nubilipennis (Hymenoptera: Ormyridae) on lowbush blueberry (Vaccinium angustifolium) reveals repeat-driven expansion ↗

Gall-inducing wasps are emerging models for studying plantinsect coevolution, host manipulation, host plant adaptation, and speciation, yet chromosome-level resources remain scarce for most lineages. The blueberry stem gall wasp (BSGW), Hemadas nubilipennis (Hymenoptera: Ormyridae), is native to North America where it induces galls on both lowbush (Vaccinium angustifolium) and highbush blueberries (V. corymbosum). Recently, BSGW has reached outbreak densities in cultivated highbush production. Given that (a) the biology has been characterized primarily from natural lowbush-associated populatio

How to assess evidence about Biotechnology

Check each original source for its methods, release status, limitations, and supporting data. A repository announcement, a preprint, and a published study provide different kinds of evidence. SYMTRI’s subject classification helps discovery; it does not independently validate the source’s claims.
