Earlier sources: Biotechnology

This science thread follows biotechnology through original research, public projects, and source reports. Read the evidence below to see which developments are represented in SYMTRI’s archive.

SYMTRI organizes observations from public sources into a living map. Connections reflect shared subject matter; they do not establish causation or endorse a source.

235 classified signals in the fourteen-day window. These counts include signals awaiting readable evidence.

Earlier sources

Up to ten sources with readable evidence, ordered by their feed timestamp. These archive sources can be older than the live fourteen-day window. This list is a sample, not a measure of total activity. Dates distinguish paper publication, repository creation, model/dataset activity, Hacker News posts, and KEV catalog additions. “First archived” records when SYMTRI first stored the signal.

Validation of Aptamer–Protein Interactions by Biolayer Interferometry: A Study of 88 Candidate Molecules ↗

An aptamer’s low mass confines the label-free response to hundredths of a nanometer, where artifacts mimic binding yet yield computable dissociation constants. To define and test a priori criteria distinguishing binding from artifact, 88 computationally designed aptamers against seven human proteins were studied by biolayer interferometry in two orthogonal configurations, with control antibodies. Six criteria, fixed in advance, are reported as a priori decision rules, not validated requirements. Control antibodies validated 6 of 8 preparations; for the other 68 pairs, the maximum response was…

High-sensitivity C-reactive protein modulates the association between antimicrobial resistance genes pathway and depressive symptoms in first-episode and drug-naïve patients with major depressive disorder ↗

Gut dysbiosis and systemic inflammation are robustly associated with major depressive disorder (MDD), but the relationship between the gut microbiota, their metabolic pathways and inflammation remains unclear in MDD. We enrolled 61 first-episode and drug-naïve patients with MDD and 33 matched healthy controls(HC). Participants data included demographic data, serum inflammatory indices high-sensitivity C-reactive protein (hs-CRP), white blood cells (WBC), neutrophils, lymphocytes, monocytes, eosinophils, basophils), and gut microbiota (metagenomics sequencing) were involved; depressive symptoms…

Selection for Folding Stability Predicts Observed Covariation Between Protein Positions in the PDB ↗

Statistical couplings between protein sites have been enormously useful for protein structure prediction, but there is still debate on the selective forces that generate them. Here we explicitly predict the couplings considering selection for protein folding stability, both against unfolding and misfolding, which we model through the Stability constrained model of protein evolution (SCPE). The SCPE is based on contact interactions, and it predicts stability against misfolding through the Random Energy Model in the space of contact matrices. We adopt the minimum selection principle, assuming th…

Effective Sequence-to-Expression Prediction for a Model Membrane Protein Using Machine Learning and Computational Protein Design ↗

Abstract The recombinant expression of integral membrane proteins is notoriously challenging. One way to address this challenge is via computational genotype-to-phenotype models that determine how particular sequence features correlate with protein expression levels. However, the potential of such approaches is yet to be fully realized, at least partly because so few expression datasets are available. Here, we study the sequence-to-expression relationships of a variant library originally derived from combinatorial computational design. The controlled sequence diversity of this library makes th…

The complete chloroplast genome sequence and phylogenetic analysis of Zinnia elegans Jacq. 1792 (Asteraceae) ↗

The complete chloroplast genome of Zinnia elegans Jacq. 1792 was sequenced, assembled, and annotated. The 151,933-bp circular genome comprised an 83,124-bp large single-copy region, an 18,601-bp small single-copy region, and two 25,104-bp inverted repeat regions; its overall GC content was 37.48%. The finalized annotation contained 132 gene copies, including 87 protein-coding, 37 tRNA, and eight rRNA gene copies. Comparative analyses identified conserved genome organization and localized sequence-divergence hotspots . A maximum-likelihood analysis of 79 shared chloroplast protein-coding genes…

From Closed to Mighty: How GTP-Induced Allosteric Dynamics, Dimerization, and Membrane Binding Transform a Bacterial Dynamin-like Protein ↗

Abstract Dynamins, crucial GTPases involved in membrane remodeling, play key roles in processes like endocytosis and membrane fission. While their importance is well-established, the precise dynamics of their conformational changes remain unclear. This study investigates the bacterial dynamin-like protein (BDLP) from Nostoc punctiforme, which undergoes a dramatic closed-to-open transition upon GTP binding. Using standard and enhanced all-atom molecular dynamics simulations, we map this transition, revealing a complex energetic landscape. The initial barrier arises from disruption of salt bridg…

Peptide-Based Molecular Glues for Targeted Protein Degradation ↗

Targeted protein degradation has transformed drug discovery by replacing occupancy-driven inhibition with event-driven removal of disease-causing proteins, opening previously “undruggable” targets, including transcription factors, scaffolding proteins, and intrinsically disordered regions, to therapeutic intervention. Within this landscape, peptide-based molecular glues have emerged as a distinct and underexplored modality, combining the extended, adaptable interaction surfaces of peptides with the mechanistic simplicity of induced-proximity pharmacology. Unlike bifunctional degraders such as…

Complete Genome Sequence of Lysinibacillus xylanilyticus PK6, Isolated from Soybean Rhizosphere Soil in a Nitrogen-Deficient Field ↗

The genus Lysinibacillus (family Caryophanaceae, phylum Bacillota) comprises Gram-positive, spore-forming, rod-shaped bacteria that are widely distributed in soil and the plant rhizosphere, where several members display plant growth-promoting and biocontrol activities [1].Lysinibacillus xylanilyticus was originally described as a xylan-degrading bacterium isolated from forest humus [2].Here we report the complete genome sequence of strain PK6, its taxonomic assignment, its plant-beneficial gene content and a preliminary genomebased safety screen relevant to its use as a rhizosphere inoculant.S…

Comparison of CRISPR-Cas-Based Knockdown of Endogenous mRNA in Sensory Neurons ↗

Ribonucleic acid (RNA)-targeting clustered regularly interspaced short palindromic repeats-CRISPR-associated (CRISPR-Cas) systems enable modulation of gene expression without permanent genome modification, making them useful for sensitive cell types such as neurons. While CRISPR-Cas technologies have been most extensively applied and validated in primary hippocampal and cortical neurons, their use in sensory neurons remains largely unexplored. Sensory neurons are an established cellular model for studying axon growth and regeneration, pain mechanisms, sensory transduction, and neuron-environme…

Objective Expert prenatal focused gene-disease curation is necessary to accurately inform clinical care in the setting of rapidly expanding prenatal genomic sequencing. Methods An international Prenatal Gene Curation Expert Panel assembled and systematically reviewed genes asserted to be associated with prenatal hydrops, stillbirth, or severe anomalies using the ClinGen framework. Results The ClinGen Prenatal GCEP published evidence summaries for 63 disease relationships involving 61 genes with unique and clinically severe prenatally observed fetal phenotypes. Conclusion The ClinGen Prenatal G

How to assess evidence about Biotechnology

Check each original source for its methods, release status, limitations, and supporting data. A repository announcement, a preprint, and a published study provide different kinds of evidence. SYMTRI’s subject classification helps discovery; it does not independently validate the source’s claims.
